Why can't CEC be disabled through the hit of an emp-vortex? Aren't they made from Y-units like everything else? So if one is sitting in open space, an EMP vortex should disassemble it right?

If you mean "disassembled" - than by game ruleset, they are more powerful, because they can be landed. W-Nodes can not land on planet, so they are more weak to EMP.
By the other words, this is just game balance
