I am writing the guide part for the encyclopeidia, and realised their is o way to remove some equipment such as engines and armour from a ship. I know you can change it, but if you add a shield, and then dont want it, their is no way to remove it...

Yes, you can. Only engines once placed cannot be removed, a design cannot be finished without an engine. Shields, armour and battle computer can be removed by pressing - (minus) sign on the right side of them.
