Biomass, crystals and minerals are the raw materials extracted by your farms/mines. These then have to be processed by your population into usable resources.
This is why you have planet assignments, it sets how much of the population on that planet will be used for processing each resource. Just set your assignments for mining higher to make use of more raw materials. Also increasing your population helps, for example colonising more planets, building Habitat Complexes and researching Demography & Habitats in science.
Your population does slowly increase over time anyway, but each planet has a maximum depending on size, number of habitats and science etc.
Even with this, you will usualy have alot of spare raw materials, you can either keep them incase in the future you have enough people to process them, or sell them on the market for money.
Oh, and as far as I know. It doesn't matter what planet the people are on, as long as the assignments are set they will process resources. So a planet with no mines or farms but that has many people will still be worth setting assignments on.

This could be because you build mines, and so increase production of raw materials, and you have too many to process, then your population increases and can process it all, taking it down to 0. Then you build more mines, and so on. Giving you that pattern...
